No, banishing the troupe is an entirely separate thing from defeating NKG, you only get to do one of the two in a save file. Banishing requires you to find Brumm in deepnest while searching for the last flames, then going to the lantern in the Howling Cliffs. This ends the troupe's questline without fighting NKG, and gives a different reward.
