I use to play with SPT 2.1.2 and i used Fin's AI Tweak mod to change a bit the behavior of the AI (to not get rekt in the begining of the "wipe"). I just jump to 3.6.1. Bosses get spawned with the AI marked for raiders, so far so fine. You can try to deactivate (set it to true) the spawn change in the overwiev of fin´s. This should deactivate all change to spawns from FIN. You don't actually need the mod to adjust those values. You can do it straight from the files.
